is that the search engine scans subdirectories websites ?
if not is there a setting in indexer.conf ?

Can you clarify please what do you mean subdirectories websites?

If you have a command like:

Server http://sitename.com/

then it does go to this site subdirectories,e.g.
http://sitename.com/dir/, if there is a link found.
